I had this problem on mac os with initial build of painter 12 so I don't know if it was fixed later or not basically, you have to keep toolbox (windows -> toolbox) on screen all the time during painting, or at some point your brush property panel will disappear. I see that you probably don't...

It's certainly not possible at the moment, and I don't know really if they're developing their engine towards real transparency. What you have with merge modes at the moment is a quick fake where brush engine is actually creating a new layer of a set opacity while you paint, and quickly flattens...
